The Omnitrix works in areas where time hasn't begun.

Notice how Maltruant's don't work at all. Maltruant beat Clockgrade(fusion of Clockwork and Upgrade) in like one or two hits...Clockwork revived all the timelines that were destroyed by the Time Bomb. Yet his powers don't even work here, while the Omnitrix does. Busted.
