Next go to "File", "Export" and then "Add to Adobe Media Encoder Queue". From here, Adobe After Effects will establish a dynamic link connect to Adobe Media Encoder. In Media Encoder, right click on the export and select "Export Settings". From here change the video format to "QuickTime". Next make sure the video codec is "Animation" and that the depth is set to "8bpc + Alpha", this will make sure it includes the Alpha channel with the transparency information.
